If Compiz (Extra or Normal Visual Effects) is on and you set an application to be visible on every workspace by right clicking on the application in the bottom panel and clicking "Always on Visible Workspace", it is possible to lose the app's window by dragging it to another workspace. If you try to switch to that workspace, the window moves to the workspace adjacent to it. Ctrl + Alt + Tab won't even help.
This may be a Gnome issue with workspaces, rather than a problem with the way Compiz allows you to drag windows to adjacent workspaces.
