This may be intentional, as Thunderbird saves font preferences separately for every encoding. You can change your preferences via "Edit -> Preferences -> Display -> Formatting -> Fonts...".
If you had previously decreased the font size for your standard enconding (say "Western"), this would explain the discrepancy you see when viewing a message with a different encoding.
