Rafal, i guess its because you are using resolvconf ... it most likely runs a avahi hook. /etc/resolvconf/update-libc.d/avahi-daemon should do nothing when run from networkmanager. file a bug against resolvconf or avahi-daemon or whatever for that issue, but let us know about the bug id.
