Alistair, the easiest way to put the profile into complain mode is:
$ sudo aa-complain /etc/apparmor.d/usr.bin.firefox-3.5

You can then check the status of the profile with:
$ sudo aa-status
...
1 profiles are in complain mode.
   /usr/lib/firefox-3.5.*/firefox
...
